Well, it's wired exactly as described in the wiring Diagram for the S40.

Ford coilpack has a 3 pin connector and connected as follows:
ECU pin 3 to coil connector pin 1 (Coil 1 cyl1 & 4)
ECU pin 6 to coil connector pin 3 (Coil 2 cyl2 & 3)
12v ignition feed to coil connector pin 2

i cant say ive ever looked at the s40 wiring digram, or ever used a ford coil pack, but....

measure the resistance across all pairs on the coil pack connector i.e pin 1-2 1-3 2-3 with that info you can work out what pin goes to what in the coil pack.

but first i would do as stevie says and scope it so that you know what current your pulling and how long the ecu is charging the coils for.

perhaps up load your map so someone can have a look at it, a second pair of eyes will often pick up a problem!

Does the coil pack get hot also? Could be that 'external amplifier' option is selected in DTAWin.

Sorry for the late answer, external amplifier is not selected and the coil pack doesn't get hot.

Just reminded myself i have an older map file on my external hard drive.
It's not a really good map as it runs a bit better with the newer editted map.
But the problem was here already.

i had a quick look and nothing lept out at me, have you scoped the coil to see what current and voltage they are drawing?

This coil amp temp appears to only be applicable to the plastic S40 the other ecu's have this diagnostic greyed out, probably due to the metal case and the robust heat dissipation.

I think Alex (Mr DTA) needs to confirm if this warning is anything to worry about.

I use the same only from MSD also on a supercharged engine..
The Coil-On time is 3000 on my setup..

I've seen once a High Coil Temp.. Directly blow-up the coil drivers. Made a mistake because my old coils did need the external-amp enabled and these disabled.

You can see the current temp off the coil driver in the diagnostics display.
What valvue do you get?

@Alex, how much can these coil drivers have..
Because mine where directly damaged after receiving the warning.. Only tried to start 2 - 3 times
